In this study, we report the complete plastome sequence of Lathraea squamaria based on whole genome sequencing data using Illumina technology and compared to other known Orobanchaceae plastid genomes. Complete plastid genome of Lathraea squamaria is a circular molecule 150 504 bp in length and possesses a typical architecture with the large single-copy (LSC) region of 81 981 bp separated from the 16 061 bp small single-copy (SSC) region by two inverted repeats (IRs), each of 26 231 bp. GC content is heavily biased (38.13%). Analysis of 37 chloroplast coding regions yielded a highly resolved and supported tree, topology of which was in a good agreement with recent multigene phylogenetic analyses. The order of pseudogene formation supports the possibility that the holoparasitic Lathraea squamaria plastome is in the relatively early stages of degradation.
